This is the problem with immortal villains as demonstrated by the series, there's not much you can do about'em. You either seal them away so they can escape later, or they manage to screw themselves over. Either way, imprisonment is the only option unless some Super levels of god erasure bs ability is brought in.

Even so, then you have cases of practically immortal creatures like Cell and Buu where they just keep coming back and regenerating with the only way to stop them is to completely disintegrate particle of them...
